Physical one (the one with the headband) combined with Ariel, that's one of the reasons why she is nice to Shiro (and now she is a bit dumber too).

The other (magic 1, magic 2 and 6 unnamed minds) became too agresive after attaking mom, so Shiro decided to separate them and left them inside some spider bodies, commanding the rest of the spiders (

).

Edit: I forgot she destroyed their bodies, so those minds returned to her, she then turned off the skill (to stop listening to them) and lost that same skill when turned a goddes and leaving the "system" (so they are gone).

Like Skittles said she killed them after they hijacked all of her spare pre-Arachne spider bodies and started a full genocide war against the planet.

She killed them when Güliedistodiez came over when they were attacking a city toward the beginning of Shiro's journey to the demon lands

They didn't become aggressive after attacking Mom.
They became aggressive after learning the Truth of the World, and decided to take extreme actions to save the world, since it's their home now.

Well I wouldn't say it's for lack of trying....to quote you, it just "looks like" she isn't doing anything.

It's quite hard for her to figure out how to exert her power again. You can think of her getting strong trough the system before as like being in a game where you reach max level using cheat codes. When she became a god, she kept her level but not only lost her cheat codes, it's like the game broke too and all the gameplay mechanics were removed, and now she has to "program" the game herself. Imagine that scenario in real life, I don't think most players even know where to start, let alone do it in a timely manner, then you add the fact that said players were in easy mode in that game too with cheats. I mean, not saying kumoko had an easy life, certainly the opposite but how much power she accrued was definitely a cheat.

But you're also right. The more situations she's put into danger the more she just has to get it right. Not much of a spoiler since the story can't progress without it, but it won't be long now before she starts getting back some of her power.
